で「もしあなたが日本について学習を始めたばかりなら、古くからの日本通たちの会話の中には全くチンプンカンプンな概念や言及があることでしょう。」という意味になります。

concepts and references in the conversation で「会話の中での概念や言及」という意味になります。
concept は「概念」という意味の名詞です。
例：basic concept「基本概念」
con-（一緒に、共通に）＋ cept（内に抱く）です。
reference は「出典、参照」という意味で「何のことを言っているのか」という意味合いですね。
動詞形は refer で「～に言及する、～を参照する」です。

old Japan hands は「古くからの日本通」という意味になります。
hand はいろんな意味がある言葉ですが、今回は「～通、～に詳しい人」という意味です。

that go right over your head は「チンプンカンプンな」という意味の関係代名詞節で、concepts and references を修飾しています。
go over one’s head で「チンプンカンプンである、頭を素通りする、右の耳から左の耳へ抜ける」という意味の慣用句です。
今回は right（まっすぐに、完全に）がついて意味を強調しています。
同じ意味で、 go straight over one’s head という言い方もあります。
