Our most happily partnered men and women reported, in their 80s, that on the days when they had more physical pain, their mood stayed just as happy. But the people who were in unhappy relationships, on the days when they reported more physical pain, it was magnified by more emotional pain.

Our most happily partnered men and women

(that) on the days when they had more physical pain, ~ で「彼らが(いつもより)身体的苦痛を持った時期にも(~だ)」です。
on the days when ~ で「~する日々に、~する時期に、~する時代に」という意味になります。
they had more physical pain
their mood stayed just as happy.
just as happy (as before)

But「しかし」
the people who were in unhappy relationships,

on the days when they reported more physical pain,

it was magnified by more emotional pain.

their mood stayed just as happy.

But

the people who were in unhappy relationships,

But
the people who were in unhappy relationships,

Our most happily partnered men and women
