で「妻と一緒にマクドナルドに行った。彼女がトイレに行っている間に、僕が注文をした。戻ってきた彼女がナゲットの数を数えたら、2個足りないと言って、カウンターで大騒ぎした。その結果、ナゲットをもう1セット無料でもらえた。彼女がいない間に、僕が2個食べたことは黙っていた。」という意味になります。

My wife and I went to McDonald’s. で「私と妻はマクドナルドへ行った。」です。
My wife and I が主語です。このように自分と誰かを並べるとき I を後にするのが慣例です。

I ordered food で「私は食べ物を注文した」
while she visited the toilet. で「妻がトイレに行っている間に」です。
visit the toilet は一般的な英語ではないので、おそらく投稿者はネイティブ英語話者ではないと推測できます。
イギリスであれば went to the toilet
アメリカ英語であれば went to the restroom が自然。

After she counted her nuggets で「妻がナゲットを数えた後、」
(, she) went to the counter and ～ で「彼女はカウンターへ行って」
kicked up a huge fuss about ～ で「～のことで大騒ぎをした」です。
kick up a fuss about ～ で「～に関して騒ぎ立てる、不満を爆発させる」という意味の慣用句。
huge fuss なので「大騒ぎ」です。
(about) it being 2 nuggets short. で「２個のナゲットが足りないこと（で）」です。
文法的には、動名詞 being の意味上の主語 it が挿入された形です。
この it は何を指しているかというと the order「彼女の注文（の中身）」のことです。
省略せずに書くと、
The order was 2 nuggets short.「（注文は）ナゲットが二個足りなかった。」となります。
例：When the order arrived, it was one box short.「注文が届いたとき、1ボックス足りなかった。」

Got a extra set of nuggets free. で「ナゲット1セット余分に無料でもらった」です。
正確には、
Got an extra set of nuggets for free. となります。

I have never told (her) that ～ で「彼女には～とは今も言っていない」です。
tell は基本的に「誰に（目的語）」を必要とする他動詞です。ここでも her が抜けているのは非ネイティブ話者の特徴です。もし her を入れない場合は、I have never said that ～ とするのが一般的です。
(that) I ate 2 while she wasn’t there. で「彼女がいない間に私が2個食べた（ことを）」

それではまず文節に分けて日本語に訳し内容を理解して下さい。

私と妻は

went to McDonald’s.
マクドナルドへ行った

I ordered food
私は食べ物を注文した
