Travelers who waited until ～ で「～まで待っていた旅行者たち」です。
Travelers はここではサンクスギビング休暇で実家に帰る人々を指しています。
日本でのお盆や正月の帰省ラッシュに近い感覚ですね。
until the last day で「最終日まで」です。
最終日というのは、サンクスギビング当日が11/27（木）なので、
前日11/26（水）と、休暇の最終日のUターンラッシュの12/1（日）を指しています。
to make their Thanksgiving holiday treks で「サンクス・ギビング休暇の移動するために（待っていた）」です。
make a trek で「旅行する、出かける」という意味のコロケーション。
Thanksgiving holiday treks なので「サンクスギビング休暇の移動（帰省など）」です。
それらの人々は、
need to be prepared for ～ で「～を覚悟する必要がある」です。
(for) busy highways「渋滞した高速道路に」
and ～「また～」
(for) the most crowded day yet で「今まで最も混雑する日」です。
yet は最上級と組み合わさって「今までの中で（最も）」という意味になります。

The Transportation Security Administration で「運輸保安局」です。TSAと略されます。
空港などで荷物検査・搭乗者のセキュリティーチェックをする組織です。
expected to ～ で「～することを見込んでいた」です。
(to) screen 2.9 million people で「290万人を検査する（ことを）」です。
screen ～ で「～をスクリーニングする、検査する」です。
screen は名詞では「（砂・穀物などを振り分ける）ふるい」という意味です。
on Wednesday「水曜日には」
and ～「そして～」
(screen) more than 3 million Sunday, で「300万人以上を、日曜日には」です。
Wednesday には on が付いていますが、Sunday にはついていません。
このように曜日の前につく前置詞 on はかなりの頻度で省略されます。
