Engine parts fell from a Japan Airlines plane で「JALの飛行機からエンジンの部品が落ちた」です。
fell は fall の過去形です。
fall from ～ で「～から落ちる」となります。

and struck a clinic window in a town in southwestern Japan で「そして、日本の南西地域の街のクリニックの窓に突き刺さった」です。
struck は strike の過去・過去分詞形です。
strike は「～を突く、襲う、ぶち当てる」という意味の動詞です。

with the Tokyo-bound aircraft making an emergency landing shortly after takeoff で「（それで）東京行きのその飛行機は、離陸直後に緊急着陸することとなった。」です。
with ～ ing は付帯状況を表します。
the Tokyo-bound aircraft は「その東京行きの飛行機」です。
部品を落としてしまった飛行機のことですね。
-bound で「～行きの」という意味が作れます。
bound は「～行きの」という意味の形容詞です。
例：plane bound for London「ロンドン行きの飛行機」
make an emergency landing で「緊急着陸する」です。
landing は「着陸」です。
逆は takeoff「離陸」です。
shortly after takeoff で「離陸直後に」です。
shortly after ～ で「～の後すぐに、～直後に」という意味の言い回しです。
例：shortly after birth「生まれてすぐに」

authorities said. で「当局が発表した」です。
authorities は「当局」という意味で、監督省庁（警察など）のことをを表します。
この場合は、国土交通省になるのでしょうか。
