Stewart and his team put out several issues で「スチュワートとその仲間たちは号を重ねた、数号ほど出版した」という意味になります。
put out は「～を出す、出版する、生産する、世に出す、生み出す」という意味の句動詞（two-word verb）です。
put は過去形が同じ形になります。
例：put out a book「本を出版する」、put out a new album「新しいアルバムを発表する」
issue は「出版物の号、版」という意味の名詞です。
動詞では「出版する、発行する、公表する」という意味になります。

and then when it had run its course で「そしてその後、自然の経過をたどり終わったとき」となります。
run its course は「自然の経過をたどる、お決まりのコースをたどる」という意味の慣用句です。
