で「東京都の法案では、この屋内禁煙条例の影響を受ける飲食店やバーの数は84％に達し、国の法案での45％よりもはるかに高い数字である。」という意味になります。

ちょっと主節（subject clause）の区切りが難しいですが、
The number of restaurants and bars that would fall under the indoor smoking ban までが主語となります。
「その屋内禁煙令の影響を受けるであろう飲食店とバーの数」です。
The number of restaurants and bars で「飲食店とバーの数」です。
restaurant は洋食レストランだけではなく、居酒屋・和食店・食堂なども含む広い意味での「飲食店」という意味になるので注意しましょう。
that would fall under the indoor smoking ban で「その屋内禁煙条例の影響下に置かれる（飲食店やバー）」です。
fall under で「～の影響下に置かれる、支配下に入る」です。
the indoor smoking ban で「今回の（東京都の）屋内禁煙令」となります。

stands at 84 percent で「84％になる」となります。
stand at（数字）で「～の数となる、～の数に達する」という意味の言い回しです。
ニュース記事等でよく登場する表現です。
例：cabinet approval rating stands at 60%「内閣支持率が60％となる」

in the metropolitan government’s bill で「東京都の法案では」です。
bill は「法案、議案」という意味です。
手形・請求書・勘定書という意味もあります。

much higher than the 45 percent in the central government’s proposal. で「中央政府の提案での45％よりもはるかに高い」となります。
much higher than ～ で「～よりもはるかに高い」です。
何に比べてかというと、
the 45 percent in the central government’s proposal で「中央政府の提案での45％」です。
the central government’s proposal は「中央政府の提案」ですが、proposal は「提案・企画案」→「議案」となります。
前述の the metropolitan government’s bill の bill の言い換えですね。
central government は「中央政府」で、local government「地方自治体」に対していわゆる「国政」です。
