で「日本政府は1兆3500億円という巨費を投じたプログラムを開始した。今回のパンデミックで身動きの取れなくなった重要な産業をサポートするために。しかし土壇場になってその目的地と参加から、東京が除外される結果となり、大混乱を引き起こす中で。」という意味になります。

The government launched the program で「日本政府はプログラムに着手した」です。
launch ローンチは「（計画や事業などを）開始する、着手する、発売する」という意味の動詞です。
元の意味は「（矢やミサイルなどを）発射する、放つ」という意味合いです。
program はここでは「計画、プロジェクト」という意味です。
(the program) with a hefty budget of ￥1.35 trillion で「1兆3500億円という巨額な予算を使ったプログラム」です。
hefty は「ずっしり重い」という意味の形容詞です。
trillion は数字の単位で「1兆」です。
thousand 1,000（千）
million 1,000,000（100万）
billion 1,000,000,000（10億）
trillion 1,000,000,000,000（1兆）
と0が3個ずつ増えていきます。

to support a vital industry crippled by the pandemic で「重要な産業を支えるために、今回のパンデミックで身動きの取れなくなった（産業を）」です。
vital industry で「重要な産業、不可欠な産業」です。
vital [ヴァ]イタォは「（生きるために）必須の、不可欠な」という意味の形容詞です。
例：vital commodity「必需品」、vital role「極めて重要な役割、欠かせない存在」
cripple クリッポォの元の意味は「（人や兵士などの）手足を不自由にする」です。
そこから「身動きを取れなくさせる、機能できないようにする、ダメにする」です。
例：crippled economy「ダメになった経済」、crippled plane「故障して飛べなくなった飛行機」

but ended up ～ で「だが、結局～になってしまった」です。
excluding Tokyo as ～ で「東京を～として除外することに」です。
exclude は「～を除外する」です。反対語は include「～を含む」です。
何として除外されたかというと、
an eligible destination and participant で「適格な目的地と参加者として」です。
eligible は「適格な、資格のある」です。
また人に使われる場合「結婚相手としてふさわしい、未婚の、妙齢な」という意味でもよく使われます。
例：eligible driver「免許を持ったドライバー」、eligible for discount「割引の対象である」
at the last minute で「最後の最後に、土壇場で、直前になって」です。

creating chaos. で「混乱を引き起こしながら」となります。
分詞構文で「～する中で、～しつつ、～しながらも」という意味合いになります。
分詞構文はだいたい as ～ をあてて考えるとしっくりきます。
chaos はカオスではなくケイァスと発音されますので注意しましょう。
