Today, I came into work to have my supervisor call me into her office, then her telling me to pack my things and get out. Apparently, just because they haven’t been saying anything about you being habitually late for work doesn’t mean that they don’t care. FML
で「今日、職場に入っていくと上司に部屋に来るように呼ばれた。そして彼女は私に私物をまとめて出ていきなさいと言った。仕事に常々遅刻してくることを今まで何も注意されなかったからといって、彼らがそれを気にしていないわけではないのだ。 F*ck my life!」という意味になります。

I came into work to do ～ で「私が職場に入ってくると、～した」という意味の言い回しです。
come into work で「職場に入って来る（行く）」です。
work には「仕事」以外にも「職場、仕事場」という意味があります。
to do ～ は、to不定詞の【結果】の用法です。
例：I woke up to find ～「目が覚めて～だと分かった」

have my supervisor call me ～ で「上司に呼ばれる、私を呼ばせる」です。
have ～ do … の使役動詞の用法「～に…させる、～に…してもらう」です。
call ～ into … で「～を…に来るように呼ぶ」
her office で「彼女のオフィス」です。office はここでは「執務室」という意味です。

then her telling me to do ～ は、意味上の主語 her が付いた分詞構文。
意味は「その後で、彼女は私に～するように言った」です。
このように、主節の主語と分詞構文の主語が異なる場合は、分詞構文の最初に、意味上の主語を置きます。
通常このような独立分詞構文の意味上の主語は主格（この場合は she）ですが、時折目的格の例もあるようです。

上司は何と言ったかというと、
to pack my things and get out で「荷物をまとめて出て行くように（言った）」です。

Apparently, ～「どうやら～らしい」

just because they haven’t been saying anything about you being habitually late for work doesn’t mean that they don’t care. で「仕事に常々遅刻してくることについて彼らが今まで何も言わないからといって、彼らがそれを気にしていないわけではない。」という意味になります。
Just because ～ doesn’t mean that ～. で「～だからと言って～というわけではない。」という意味の言い回しです。
一種の構文として覚えてしまうといいかもしれません。

they haven’t been saying anything about you being habitually late for work で「彼らは今まで何も言わないでいた、あなたが仕事に常々遅れてくることについて」です。
they はこれは先ほどの女性上司も含めた「会社（の経営陣・上司たち）」を意味しています。
about you being habitually late for work で「あなたが常習的に仕事に遅れてくることについて」です。
また意味上の主語が出てきましたね。about being late の意味上の主語 you が入っています。
この you は「あなた」でも意味は通りますが、総称人称のyouで「（一般的に）人が、誰かが」という意味合いでもOKです。
doesn’t mean that they don’t care. で「（それは）彼らが気にしていないということにはならない」です。

それではまず文節に分けて日本語に訳し内容を理解して下さい。

Today,
今日、

I came into work
職場に入っていくと

to have my supervisor call me
上司から来るように言われた

into her office,
彼女（上司）の部屋に

then her telling me
その後、彼女は私に言った

to pack my things and get out.
荷物をまとめて出て行けと

Apparently,
どうやら～らしい

～だからといって

they haven’t been saying anything
会社が今までずっと何も言わない（からといって）

about you being habitually late for work
あなたが常習的に遅刻してくることについて

doesn’t mean that
