で「東京の防衛省によれば、日本領海は侵犯されてはいなかったが、中国機を阻止するため、どちらの時にも航空自衛隊は戦闘機をスクランブル出動させた。」という意味になります。

The ASDF scrambled fighter jets で「航空自衛隊は戦闘機をスクランブル出動させた」となります。
ASDF は Air Self-Defense Force で「航空自衛隊」です。
Self-Defense Force で「自衛隊」となります。
ちなみに、
海上自衛隊は MSDF（Maritime Self-Defence Force）
陸上自衛隊は GSDF（Ground Self-Defence Force）
となります。
scramble は「緊急発進させる、慌てて～する」という意味の動詞です。
また scrambled egg のように「ごちゃまぜにする」という意味もあります。
例：scramble to escape「急いで逃げ出す、我先にと逃げる」
fighter jet は「戦闘機」となります。

to intercept the Chinese aircraft in responseで「対応して中国の飛行機を阻止するために」です。
intercept は「阻止する、封じる、途中で抑える」です。
in response は「それ対応して、応じる形で」

though Japanese airspace was not violated で「日本領空は侵犯されていなかったが」です。
though ゾウは「～だけれども」という逆説の意味の接続詞（conjunction）ですね。
Japanese airspace で「日本の領空」です。
territorial airspace や territorial air などとも言います。
ちなみに「領海」は waters です。
例：Japanese waters「日本の領海」
violate [ヴァ]イァレイトゥで「侵犯する、法を犯す、違反する」

according to the Defense Ministry in Tokyo. で「東京の防衛省によれば」です。
according to ～ で「～によれば」となります。
the Defense Ministry で「防衛省」ですね。
Ministry ミニストゥリィは「省、庁」という意味の名詞です。

それではまず文節に分けて日本語に訳し内容を理解して下さい。
