lower courts と複数形になっているのは第1と第2審を指しているのでしょうか？

previously は「以前に、前もって、それまでに」という意味の副詞です。

Spanish property law and not California law が主語で「スペインの財産権法が、カリフォルニアの法ではなく」です。
～ and not … は、 not … but ～ と同じ意味です。
例：Eat to live and not live to eat.「生きるために生きよ、食べるために生きるのではなく」、I am a samurai and not a sumo wrestler.「私は相撲取りではなく侍だ。」
should ultimately govern the case で「（スペインの財産権法が）そのケースを最終的には適用されるべきだ（と）」です。
govern は「～を統治する、支配する」ですが、ここでは「（原則や法令などが）～に適用される」という意味です。
the case は「その判例、その裁判事件」です。

and (that) ～ で「また～だと（結論を出した）」です。
under Spanish law,「スペインの法律のもとでは」
the museum was the rightful owner of the painting, で「その美術館が、その絵画の正当な所有者であると」です。
その美術館は、記事中に出てくるマドリードの the Thyssen-Bornemisza National Museum（ティッセン＝ボルネミッサ美術館）を指しています。

, which ～ は the painting を先行詞とした非制限用法の関係代名詞節です。
訳し方としては、ここでは【理由】の意味がしっくりきますね。
理由を意味する接続詞 as を使って書き換えるとしたら、
, as the family believed for over half a century that the painting had been lost or destroyed.
となります。
the family believed は、連鎖関係代名詞の用法で「（その絵画は）その家族が～だと信じていた」です。
for over half a century は「半世紀以上もの間」という意味です。
for ～ で「～の期間」という意味の前置詞、over ～ は「～以上」、over half a century で「半世紀以上」となります。
その家族というのは記事中に出てくる、ナチスにその絵画を没収される前の持ち主の子孫のことです。
どう信じていたかというと (the painting) had been lost or destroyed. で「（その絵画は）失われたか破壊されたものだと（信じていた）」です。
つまり、その家族が絵画がなくなったものだと思い込んで半世紀以上も経過しているのだから、上記のような判決が出たというわけです。

それではまず文節に分けて日本語に訳し内容を理解して下さい。
