Heavy rain had caused 45 rivers in nine prefectures to overflow で「大雨が、9つの県の45の河川を、氾濫させていた」です。
had と過去完了形になっているのは、as of midday「お昼の時点で」と対応しています。
cause ～ to do … の形で「～を…させる、～が…する原因となる」という意味の言い回しです。
overflow は「氾濫する、あふれる」という意味の動詞です。
名詞の場合はアクセントは前に[オ]ウヴァフロウ、動詞の場合は後ろオウヴァ[フ]ロウになる【名前動後】のパターンです。
including in Aomori and Akita in the northeast, で「青森県・秋田県を含む、東北地方の」です。
the government said. で「～と政府は言った（発表した）」

It also reported ～ で「政府はまた～を報告した」です。
it は the government を指しています。
14 landslides across six prefectures で「14個の土砂崩れ、６県にわたって」です。
and「また」
damage to transportation infrastructure, で「交通インフラへのダメージ（を報告した）」です。
including two collapsed railway bridges. で「2個の倒壊した鉄道橋を含む」です。
railway bridge で「鉄道高架」です。
