主語部分が長いですが
The price paid for the 212-kilogram fish caught by a vessel operating out of a port in Oma, Aomori Prefecture, northeastern Japan, 「東北地方の青森県大間市の港から出港して操業していた漁船に捕獲された212キログラムのそのマグロに支払われた値段」です。
the price で「その値段」
paid for ～ で「～に支払われた（値段）」
the 212-kilogram fish で「その212キロの魚に」です。
記事中ですでに登場した a bluefin tuna「クロマグロ、本マグロ」のパラフレーズになっています。
caught by a vessel で「船に捕獲された」です。
caught は catch の過去分詞形。
a vessel operating out of a port in Oma で「大間市の港から出て操業していた漁船」です。
operate はここでは「操業する」です。
Oma, Aomori Prefecture, northeastern Japan, で「東北地方の青森県大間市」です。

そのマグロの値段が、
exceeded last year’s top price で「去年の最高値を超えた」です。
去年の最高値とは、
(price) for a tuna of 16.88 million yen で「1688万円のマグロの（値段）」です。
and「そして」
その値段は、is the sixth highest で「6番目に高い」です。
このように the ＋ 序数＋最大級で「～番目に…な」という意味が作れます。
例：the third highest mountain in the world「世界で3番目に高い山」
since ～ はここでは「～以来」という意味の接続詞です。
comparable data became available in 1999. で「比較できるデータが1999年に入手可能になって（以来）」
comparable data で「比較（可能）データ」です。
つまり記録を取り始めてからということですね。
