で「今年1月、警察が尾川容疑者宅を捜査した際には約100頭の犬が見つかった。その内の何頭かは見たところ十分な餌と水を与えられておらず、あばらが見える状態だった。中には1つの小さなかごの中に一緒に飼われているものもいた。」という意味になります。

About 100 dogs were found when ～ で「およそ100頭の犬たちが発見された、～した時」です。
when the police searched Ogawa’s house in January this year, で「警察が～を捜索した時、尾川容疑者の家を、今年の一月に」です。
search ～ は「（場所などを）探す、捜査する、捜索する」です。

, with ～ …ing のは with を伴った付帯状況を表す独立分詞構文です。
「～が…する状況で」という意味になります。
some of them「それらの何頭かが」です。them は 100 dogs を指しています。
apparently で「見たところ、外見上」です。
not getting enough water and food で「十分な水と食べ物を得ていない（状況で）」です。

with their ribs visible. でさらに with の付帯状況を重ねています。
with their ribs (being) visible で「彼らのあばら骨が見えている状態で」となります。

Some dogs were kept together in one small cage. で「中には一つの小さな檻の中に一緒に飼われている犬たちもいた」です。
keep a dog で「犬を飼う」というコロケーションです。
