Gaza’s inhabitants are flooding roads to the south で「ガザ地区の住人たちが道路にあふれ出ている、南部への道路に」です。
inhabitant イン[ハ]ビタントゥで「住人、居住者」です。
動詞形は inhabit イン[ハ]ビットゥ「住み、居住する、すみかとする」です。
flood フ[ラ]ドゥは名詞では「洪水、氾濫」ですが、ここでは動詞で「～を氾濫させる、～をあふれさせる」という意味で使われています。
flood roads で「（いくつかの）道路に大量にあふれる」となります。
roads to the south で「南部へつづく道」です。
after an Israeli warning to clear the north. で「北部を一掃するというイスラエル側の警告の後で」です。
an Israeli warning で「イスラエルの警告」です。
Israeli は Israel の形容詞形「イスラエルの」です。
どちらも発音に注意しましょう。Israel は[イ]ズリォ、Israeli はイズ[レ]イリィとなります。
clear the north で「北部を一掃する」です。

Yet ～「とはいえ」

と、ラファン検問所を付加的に説明する非制限用法の関係代名詞節が挿入されています。
punctures ～ で「～に穴を開ける、～を貫く、貫通する」です。

separating southern Gaza from Egypt, で「ガザ南部とエジプトを隔てている（その壁）」です。
separate ～ from … で「～を…から隔てる」という意味のコロケーション。
and 「そして～」
is the only non-Israeli route out of the territory, で「（それは）たった一つの非イスラエル人用の経路、その地区から出る（ための）」です。
the territory はガザ地区のパラフレーズ（言い換え表現）。

そのラファン検問所は、

Hamas は、ハ[マ]スとアクセント位置に注意しましょう。
brutal ブルータォは「（けだもののように）残忍な、荒々しい、残酷な」という意味の形容詞です。
名詞形は brute ブルートゥで「けだもの」
attack on ～ で「～に対する攻撃」という意味のコロケーションです。
