the problem with that is ～ で「それに関する問題は～だ」です。
that「それ」とは、前文の内容で、
素晴らしいアイデアが仕事の90％だと思い込むこと、です。

is (that) ～ で「～ということだ」

どういうことが問題かというと、
(that) there’s just a tremendous amount of craftsmanship in between ～ で「実にとてつもない量の職人技が存在する（ということ）、～の間には」です。
just a tremendous amount of craftsmanship で「まさにとんでもない量の職人技」です。
a tremendous amount of ～ で「膨大な量の～」です。
tremendous トゥリ[メ]ンダスは「（大きさや程度が）とてつもなく大きい」という意味の形容詞です。
例：tremendous changes「非常に大きな変化」
craftsmanship で「職人技、職人的な技術」です。
craftsman クラフツマンで「職人、工芸人、匠」です。
in between ～ は「～と～の中間に」という意味の言い回しです。
「（二つのものの）中間に位置する」という意味合いです。
