で「私は心底確信しています。歴史が進み、過去を振り返るとき、人類のあらゆる発明のなかでも、コンピューターは最上位に近いものになると。そしてそれは我々人間が今までで発明した中でも最高に素晴らしいツールです。」という意味になります。

And I believe that ～ で「～だと確認している、～だと強く思う」です。
with every bone in my body, は believe を強調する副詞句で直訳すれば「体内のすべての骨で」です。
つまり「心から、全身全霊で」といった意味になります。

that ～「ということを」
of all the inventions of humans, で「人類のすべての発明の中で」です。
of ～ で「～の中で、～のうちで」です。
the computer is going to rank で「コンピューターというものは～の順位となる」です。
near, if not, at the top で「最上位とまではいかないまでもそれに近いくらいに」です。
分解すると、
rank near at the top で「最上位近くにランクする」で、そこに if not at the top「最上位とまではいかないまでも」が合体した形です。
例：one of the best, if not the best「最高とまではいかなくともトップクラス」、some, if not many, people「多くはないにしても中には～な人も」
as history unfolds and we look back. で「歴史が進んで私たちが後ろを振り返る時」です。
unfold は「（話・歴史などが）展開する、繰り広げられる、進展する」という意味です。
un- + fold で、折りたたまれたものをひろげる・展開するイメージです。

And it is the most awesome tool (that) we’ve ever invented. で「そしてそれは最も素晴らしいツールです、人間が今までに発明してきたなかで」です。
it は the computer を指しています。
