で「『トイ・ストーリー2』のNG集も本編と同じようにわざわざアニメーションで作られたものだと気づくまで、恥ずかしいほど長い時間がかかった。それまでは、あれを見て、登場人物たちが本当に実在しているのかもと、頭のどこかでなんとなく思っていた。」という意味になります。
It took me an embarrassingly long time to realise ～ で「～に気づくのに、恥ずかしいくらい長い時間がかかった」という意味です。
It takes 人 + 時間 + to do ～ で「～するのに…時間かかる」という意味の言い回しです。
例：It takes you just 3 minutes to get there.「そこまで3分しかかからないよ。」
embarrassingly は「恥ずかしいことに」という意味の副詞。
ここでは long time を修飾しており、an embarrassingly long time で「恥ずかしいほど長い時間」となっています。
形容詞形は embarrassing で「人を恥ずかしい気持ちにさせるような、ばつの悪い」です。
realise (that) ～ で「～といういことに気づく」です。
なお、realise は主にイギリス英語つづりで、アメリカ英語では realize と書くのが一般的です。
(that) the bloopers in Toy Story 2 で「映画トイストーリー２のNG集は～」です。
bloopers は「NG集」という意味の名詞。
blooper は、もともと「へま、どじ、とちり」という意味で、映画やテレビでは、俳優がせりふを間違えたり、撮影中に失敗したりした場面を指します。
had been deliberately animated like the rest of the film で「映画の他の部分と同様に意図的にアニメ制作されていた（こと）」です。
本人がそのことに気づいた時点よりも前に、すでにNG集が制作されていたため、had been animated という過去完了が使われています。
deliberately は「意図的に、わざわざ、入念に」という意味の副詞。
like the rest of the film で「映画の他の部分と同様に」です。
like ～ は前置詞で「～のように、～と同様に」
つまりNG集以外の部分、本編など、ですね。
and ～「そして～」
weren’t an indication that ～ で「それらは～ということを意味するものではない（ということ）」です。
主語（それら）には、the bloopers が入ります。
indication は「示唆、しるし、兆候、指し示すこと」です。
何を意味しないのかというと、
(that) the characters were sort of real. で「キャラクターたちがある意味で本物である（ということ）」です。
sort of は副詞で「ある意味で、ある種、いくらか、どちらかというと」という口語的な濁し表現です。
ここでは、話し手がキャラクターを完全に実在すると信じていたわけではないものの、NG集を見て、頭のどこかで「もしかすると、このキャラクターたちは撮影の合間にも動いたり話したりしている、本物の俳優のような存在なのかもしれない」と感じていた、ということですね。
それはまず文節に分けて日本語に訳し内容を理解して下さい。
