So very quickly — really about six weeks into this research — I ran into this unnamed thing that absolutely unraveled connection in a way that I didn’t understand or had never seen. And so I pulled back out of the research and thought, I need to figure out what this is. And it turned out to be shame.

And so I pulled back out of the research and thought, I need to figure out what this is. And it turned out to be shame.
で「それで、かなり早い段階――この研究を始めてわずか6週間ほどのころ――私は、名前のついていないあるものに行き当たりました。それは、人と人とのつながりを、私には理解できないような、これまで見たこともないやり方で、完全にほどいてしまうものだったのです。そこで私はいったん研究から距離を置いて、これはいったい何なのか、突き止めなければ、と思いました。そして、それが『恥』であることがわかったのです。」という意味になります。

So ～「それで」
very quickly「かなり早く」
really about six weeks into this research「この研究に入ってだいたい6週間くらいで」
ここでの really は「実際には、具体的には」という意味です。
more precisely や actually に近い意味合いですね。
I ran into this unnamed thing「私はこの名前のないあるものに行き当たったのです」
run into ～ で「～に出くわす、ばったり出会う」
that absolutely unraveled connection「完全に人と人のつながりを解いてしまう（もの）」です。
unravel ～ で「（結んであるものを）～を解く、解体する、駄目にする」です。
in a way that ～「～な形で（～なやり方で）」
I didn’t understand or had never seen.「私が理解できない、または、それまで見たことがない（ような形で）」です。

And so ～「それなので～」
I pulled back out of the research「私はその研究からいったん引いて」
and thought, ～「～考えました」
I need to figure out what this is.「私はこれが何なのかを解明する必要がある（と）」
figure out ～ で「～を解明する、～を理解する」

And ～「そして～」
it turned out to be shame.「それが『恥』であるとわかったのです。」
