Echoing the flagship store in Kyoto で「京都の旗艦店に同調して」です。
echo ～ は「～に反響する、同調する、賛成する、呼応する」という意味の動詞です。
やまびこのイメージですね。
例：echo one’s own feeling「自身の感情と共鳴する」、echo popular opinion「世論に同調する」
flagship store は「旗艦店」です。
ファッションブランドなどで一番力を入れているお店のことです

上記の京都の旗艦店を説明する関係代名詞節です。
(which) paid homage to the time-honored aesthetic traditions of that city で「（その店は）その街の由緒ある美的伝統に敬意を払った」です。
pay homage to ～ で「～に敬意を払う」という意味の表現です。
homage ハミッジは「敬意」です。
日本では同源のフランス語からオマージュと言ったりしますね。
time-honored aesthetic traditions で「由緒ある美的伝統」です。
time-honored で「由緒ある、昔から続く」です。
honor オナーは「栄誉を与える、称賛する」という意味の動詞です。
例：honored to be here「この場にいることを光栄に思う」
aesthetic はエスセティックで「美的な、美に関する」です。
エステはこの言葉から来ています。
例：aesthetic value「美的価値」、aesthetic consciousness「美意識」

船場店はこの記事で紹介されている大阪にオープンした新店舗です。

not only ～ but also …「～だけではく…でもある」の型です。

celebrates the area’s craftsmanship and ingenuity で「地域の職人技と創意工夫を讃える」です。
celebrate は「祝う」という意味以外にも「讃える、称賛する」という意味があります。
地域の職人の手仕事を内装に活かしているという事です。

だけでなく、
draws on its history. で「その歴史も活用している」です。
draw on ～ は「～を活用する、利用する」という意味の句動詞です。
例：draw on advice「アドバイスを参考にする」
its history とは大阪の歴史のことです。

記事を読むと、大阪は水路の街であることから、イッセーミヤケ船場店は、水をコンセプトに設計したそうです。
