The newest bottle in ～ で「～の中で最も新しいボトル」です。
the vaunted lineup of premium Japanese whiskies で「高評価を誇るラインナップ、日本の高級ウイスキーの」です。
vaunted ヴォーンティドゥで「自慢の、評価の高い」という意味の形容詞です。
動詞形は vaunt ヴォーントゥで「自慢する、誇らしげにする」です。

is more than 55 years old で「～は55歳以上である」です。
この場合はウイスキーなので「55年以上たっているものだ」です。
～ years old 表現は人以外にもよく使われます。

The nation’s oldest distillery will release Yamazaki 55 this summer, で「その国の最も古い蒸留所が、山崎55年を発売する、この夏に」です。
the nation とは Japan「日本」のことですね。
distillery ディス[ティ]レリで「蒸留所」という意味になります。
動詞形は distill ディス[ティ]ゥで「（お酒などを）蒸留する」という意味です。
例：distilled liquor「蒸留酒」
ちなみに日本酒やビールなど「醸造する」は、brew ブ[リュ]ー となります。

with a supply so limited で「供給量がとても限られている状態で」という意味です。
with ～ の付帯状況です。
with ＋ O ＋ C で「～が…な状態で」という意味になります。
a supply「一回の供給量」が、so limited「とても限られた」状態で、といういことです。

so ～ that … で「～すぎて…だ」という意味ですね。
so limited that owner Suntory Holdings Ltd. will ～ で「（供給量が）とても限られているので、オーナーのサントリー社は～する予定だ」
will release only 100 bottles で「100本のみ発売する予定だ」です。

priced at a mere 3 million ($27,600) each. で「～の値をつけて、たったの300万円、一本につき」です。
priced at ～ で「～で値をつける」です。
mere ミアーは「ほんの」という意味の形容詞です。
副詞形　merely ミアリー「ただ単に」もよく使われますので覚えておきましょう。
300万円が「たったの」と言っているのは、記事中の「宝くじが当たったら」の話ということですね。
