The negative scenario starts with a disease that refuses to be tamed. で「悲観的なシナリオは～で始まる、手なずけられることを拒む病気で」です。
negative scenario は「悲観的なシナリオ」という意味になります。
あえて悲観的に将来をシミュレーションしてみようという事ですね。
starts with ～ で「（シナリオは）～で始まる、～でスタートする」です。
a disease that refuses to be tamed で「手なずけられることを拒絶する病気」です。
意訳すると「どうしても抑え込めない病気」という意味です。
tame ～ で「動物などを飼いならす、手なずける、おとなしくさせる」という意味の動詞です。
tame a disease なので「病気の蔓延を鎮静化する、病気を抑え込む」という意味です。

Initial progress was soon erased by ～ で「当初の進捗は～によってすぐにかき消された」です。
initial progress で「当初の進み具合、当初の進展・進捗」です。
initial で「最初の、初期の」という意味の形容詞です。
例：initial aim「当初の目標」
erase で「～を消す、拭い去る」という意味の動詞です。
例：eraser イ[レ]イサー「消しゴム」

(erased) by the virus’s persistence and second and third waves of outbreaks. で「そのウイルスの粘り強さと第２第３の大流行の波によって（消された）」となります。
persistence パー[スィ]ステンスは「粘り強さ、しつこさ、根強く残ること」という意味の名詞です。
動詞形は persist パー[スィ]ストゥで「しつこく言い張る、あくまでもやり通す」です。
形容詞形は persistent で「しつこい、頑固な、不屈の」です。
例：persistent stain「なかなか消えない染み」

Health care systems were overwhelmed で「医療システムは圧倒される」です。
overwhelm は「～を圧倒する、～を転覆させる、ひっくり返す」という意味の動詞です。
巨大な大波が船をひっくり返すようなイメージですね。
例：overwhelming force「圧倒的な力」

the draconian quarantine measures that were first thought successful でここまでが主語。
「過酷な隔離政策、当初は成功したと思われた」です。
draconian ドゥラ・[コ]ウ・ニ・アンは「（罰などが）過酷な、極めて厳しい」という意味の形容詞です。
例：draconian laws「極めて厳しい法律」
古代ギリシャ時代の立法者ドラコンからできた言葉です。
ドラコンが創った法律が非常に厳しいものだったことが由来だそうです。
quarantine measures で「隔離政策」です。
quarantine クァランティーンで「隔離、検疫、隔離所」という意味の名詞です。
measures は「手段、方策、政策」です。通例複数形で使われます。

were redeployed for purposes of triage. で「（その隔離政策が）再度展開された、トリアージのために」です。
redeploy で「再度展開する」です。
re-（再び）+ deploy「配置する」です。
deploy は「軍隊や布陣などを展開する、配備する」という意味の動詞です。
例：deployment of missiles「ミサイルの配備」
for purposes of ～ で「～の目的で」という意味の言い回しですね。
for the purposes of ～ というときもあります。
triage トゥリ[ア]ージはフランス語由来の言葉です。
災害時等において、現存する限られた医療資源（医療スタッフ、医薬品等）を最大限に活用して、救助可能な傷病者を確実に救い、可能な限り多数の傷病者の治療を行うという考えです。
