で「全乗客がそのクルーズ船の出発一週間前に行われた新型コロナ感染症の検査で陰性であると申告していた。しかし搭乗手続き中に行われた追加検査によって金曜日の午後にその男性が陽性であることが確認された。」という意味になります。

All passengers had returned negative results で「全乗客が、申告していた、陰性の結果を」です。
return は「～を返す、返却する」という意味ですがここでは、
アンケートやテスト結果などを「返す、提出する」という意味合いで「～を報告する、～を申告する」となります。
名詞では return は「申告書、報告書」という意味になります。
例：tax return「確定申告（書）」
negative results で「陰性の結果」です。
COVID-19 tests では「陰性（negative）」が感染していないことを意味します。

in COVID-19 tests conducted one week before ～ で「新型コロナウイルス感染症のテストでの（結果）、～の一週間前に行われた」です。
conduct は「研究・実験・調査などを行う、実施する」という意味の動詞です。
例：conduct research「研究を行う」、conduct a survey「調査を行う」

one week before the ship’s departure で「その船の出発の一週間前に」です。
departure ディ[パ]ーチャーは「出発、発車」です。
反対語は arrival「到着」です。

but ～「しかし～」

additional tests conducted during boarding で「搭乗中に行われた追加のテスト」です。
上記が主語となります。
boarding は「（船や飛行機・列車への）搭乗」です。
動詞形は board で「搭乗する、乗船する」と言いう意味です。
例：boarding time「搭乗時刻」

confirmed (that) ～ で「～であると確認した」です。
confirm は「事実などを確認する、裏付ける」という意味の動詞です。
例：confirmation notice「確認通知」

何を確認したかというと、
(that) the man was positive on Friday afternoon. で「その男性が陽性であると、金曜の午後に」です。
