Japan’s population totaled 125,502,000 で「日本の人口が合計で1億2550万2000人となった」という意味になります。
total は名詞では「総計、合計」という意味ですが、ここでは動詞で「合計で～になる」という意味で使われています。
例：Exports totaled 3.45 trillion yen.「輸出額は合計3兆4500億円となった。」
as of Oct. 1, で「10月1日の時点で」です。
as of ～ は「～の時点で」という意味のコロケーションです。
Oct. 1 の Oct の後のピリオドは省略の意味のピリオドです。
文章の句読点（punctuation）と取り違えないように気を付けましょう。
例：the U.S.（the United States）
down 644,000 from a year earlier, は「前年から644,000人減って」という意味になります。
down は「（数字などが）減って、下がって」という意味です。上がった場合は up ～ になります。
例：The number of ～ has increased to 10,000, up 1,000.「～の数は1,000増えて10,000に増加した」

marking the biggest decline on record で「記録上、最大の減少となった」です。
marking ～ は分詞構文で「（そのことは）～となる」という意味です。
mark ～ は「（記録・記念など）～になる、～を記録する」という意味です。
the biggest decline で「最大の減少幅」です。

as ～ は「～する状況の中」または理由を表して「～しているので」という意味の接続詞です。
stricter border controls over the coronavirus pandemic が主語で「コロナ感染症のパンデミックに関していつもより厳しい出入国管理」です。
stricter は「より厳しい、厳格な」です。tighter とも言えます。
比較対象の than がないですが、ここでは「以前より（than before）、いつもより（than usual）」という意味だと推測できます。
border controls で「国境管理、国境警備、出入国管理」です。
border は「境界線、国境」です。
over ～ はここでは「～を巡って、～に関して、～のせいで」です。
例：I quit my job over the incident.「その事件のせいで私は仕事を辞めた。」

reduce ～ で「～を減らす（状況の中で）」
the entry of foreign residents, で「外国人居住者たちの入国を」です。
entry は「入国」です。entry to Japan のことですね。
