The brutal truth is, we’re scarcely ‘educating’ children at all. Even if you overlook the guilt, fear, bigotry, and dangerous anti-intellectual flapdoodle being funneled into young brains by schools on the religious right, what we’re doing is training kids to be cogs in the wheels of commerce.

で「厳しい真実だが、私たちは子供たちをほとんど教育していない。宗教右派の学校で子供たちの頭に流し込まれる罪悪感、恐怖、偏狭さ、反知性的なたわごとを抜きにしたとしても、私達がしていることは、子供たちを商業活動の歯車として訓練しているだけなのだ。」という意味になります。

The brutal truth is, ～ で「むごい真実だ、～ということは」です。
brutal は「（けだもののように）残忍な」という意味から、「赤裸々な、歯に衣着せぬ、耳の痛い、遠慮会釈もない」という意味でも使われます。
どういう真実が「厳しい、耳が痛い」のかというと、
we’re scarcely ‘educating’ children at all. で「私たちはほとんど子供たちを教育などしていない」です。
scarcely ス[ケ]アスリィは「ほとんど～ない」という意味の準否定の副詞です。

Even if ～「たとえ～だとしても」
you overlook ～ で「～を大目に見る（としても）」です。
overlook は「見落とす、逃す」という意味もありますが、ここでは意図的に「大目に見る、見て見ぬふりをする」という意味です。
何を大目に見るかというと、
the guilt, fear, bigotry, and dangerous anti-intellectual flapdoodle で「罪悪感、恐怖、偏狭さ、そして危険な反知性的なたわごと」です。
bigotry は「（自分の考えに固執する）偏狭さ、石頭」です。
flapdoodle フラプドゥーダォで「たわごと、でたらめ」という意味の言い回しです。
flap は「ひらひらする、はためく」、doodleは「いたずら書き、だらだらすること」という意味です。
上記の4つのものは、
being funneled into young brains で「若い脳の中に注ぎ込まれる」です。
funnel は名詞では「じょうご」なので「じょうごを使って注ぎ込む」という意味です。
by schools on the religious right, で「宗教右派の学校によって」です。
religious right は「宗教右派」です。保守系のキリスト教系（Christian right）学校ということですね。

たとえそれらを大目に見るとしても、
what we’re doing is ～ で「私たちがやっていることは～だ」
training kids to be ～「子供たちを～になるよう訓練すること」です。
is training と現在進行形のように見えますが、ここでは training は動名詞で「訓練すること」と名詞になっています。
何になるためかというと、
cogs in the wheels of commerce. で商業活動の歯車の中の歯」です。

それではまず文節に分けて日本語に訳し内容を理解して下さい。
