で「その発覚は、一般の支持がこれ以上落ちないよう内閣改造をこの水曜日に行った岸田首相にとって苦悩を深めるものである。岸田首相は、自分も自民党も、組織レベルでは問題となっている教会とのつながりはない、と語った。」という意味になります。

The discovery deepens the woes for Kishida, で「その発見は苦悩を深める、岸田にとって」です。
the discovery は記事中で前述されている、今回の内閣改造人事の副大臣・政務官20人に前統一教会との接点があった、という発覚を指しています。
deepens the woes で「苦悩を深める」という意味の言い回しです。
deepen は deep の動詞形です。
woe ウォウは「悩みの種、苦悩」という意味の名詞です。
who reshuffled his Cabinet on Wednesday で「（その岸田首相は）内閣改造人事を行った、水曜日に」です。
reshuffle で「シャッフルし直す」です。
Cabinet「キャビネット」という意味もありますが、ここでは「内閣」という意味になります。
in an apparent bid to do ～ で「どうやら～するために」です。
in a bid to do ～「～するために」に apparent が挿入された形です。
in order to do ～, in an attempt to do ～ などのパターンもあります。
何をするためかというと、
(to) stop public support from tumbling further. で「一般の支持がこれ以上急落するのを止める（ため）」です。
stop ～ from …ing の形で「～が…するのを止める」です。
prevent ～ from …ing とも言えます。
public support で「一般の支持」です。内閣支持率（cabinet approval rating）のことですね。
tumble タンボォは「ひっくり返る、崩壊する、崩れ落ちる」という意味からここでは「（数値などが）急落する」という意味になっています。
例：stock prices tumbled「株価が急落した」
further は副詞で「さらに、これ以上に」です。

The premier has said (that) ～ で「首相は～だと言っている」です。
the premier は Kishida を言い替えた表現（パラフレーズ）
何と言ったかというと、
he nor the LDP had links to the church in question. で「彼も自民党も（ない）、～につながっていない、問題の教会と」です。
neither ～ nor … は「～も…もない」という意味の言い回しです。either ～ or … の否定形です。
he は岸田首相、LDPは岸田首相が属する「自民党」です。
have links to ～ で「～との関係がある、～とつながりを持つ」です。
the church in question で「問題の教会」です。
the church は旧統一教会を指しています。
in question は「問題の、該当の、今問題になっている」という意味の形容詞句で、名詞の後で使われます。
例：point in question「争点、問題となっている点」
, on an organizational level, は挿入句で「組織レベルで」です。
