元の文を読むと、
In answer, let me point out ～「その答えに、～と言うことを指摘したい。」が省略されています。

(Let me point out) how thoroughly it is ingrained ～ で「（私は指摘したい）、～が、いかに徹底的に染みついているかを」です。
thoroughly は「完全に、徹底的に」という意味の副詞です。completely などとも言い替えられます。
ingrain は「考えや習慣などを深く染み込ませる」という意味の動詞です。
元の意味は「生地を先染めする」という意味です。
文型を通常文に直せば、It is thoroughly ingrained that ～.「～ということが徹底的に染みついている」です。
in mathematical science で「数理科学（の世界）では」です。
何が染みついているのかというと、
that ～「～ということが」です。
(that) every real advance goes hand in hand with the invention of ～ で「あらゆる実際の進歩は、～の発明と手を取り合って進んでいる」です。
go hand in hand with ～ で「～と連携して、～と同調して、～と密接に繋がって（進む）」という意味のイディオムです。
advance「進歩」とは、「数学の進歩」のことです。
何と連携して進んでいるのかというと、
the invention of sharper tools and simpler methods で「～の発明、より正確な道具と、より簡単な手法の」です。
sharper tools は「（以前よりも）正確なツール」ですね。
sharp は「刃物などがよく切れる、鋭い」という意味以外にも「鮮明な、焦点が絞られた」と言った意味もあります。
例：a sharper image「より鮮明な画像」
simpler methods で「以前よりもシンプルな手法」です。

which ～ で「（それらの道具や手法は）～」
at the same time,「同時に」
assist in understanding ～ で「～の理解に役立つ」です。
assist in ～ ing で「～するのに役立つ」という意味のコロケーションです。
(understanding) earlier theories で「以前の理論（を理解するのに）」

and ～「また～」
(assist) in casting aside ～ で「～を排除するのに（役立つ）」です。
cast aside ～ は「～をわきに置く」という意味から「～を払しょくする、排斥する、放棄する」という意味になります。
例：Cast aside such a fixed idea.「枠にはまった考えは捨てなさい。」
何を払しょくするのかというと、
older more complicated developments. で「旧来の、より複雑な進展を」です。
