で「会社には、自転車通勤を奨励する制度があった。週に2回、それを3か月続けると、有給休暇を1日追加でもらえた。私はよく、自転車を車に積んで会社まで行き、会社の駐車場に車を停めて、そこから自転車で建物の裏手まで回り、クリップボードを持った人事担当の兄ちゃんに『自転車で来た』と確認してもらっていた。」という意味になります。
Company I worked for で「私が勤めていた会社」となります。
work for ～ で「（会社などに）勤める、～で働く」という意味のコロケーション。
had a scheme to ～ で「～するための制度があった」です。
scheme とは「計画、構想、政策プログラム、制度」という意味の名詞。
to encourage cycle to work. で「自転車通勤を推奨するプログラム」です。
原文の encourage cycle to work はかなり口語的・省略的で、
自然に言い直すと、
encourage people to cycle to work「自転車通勤することを人々に推奨する」です。
cycle to work で「職場に自転車で行く」という意味の言い回し。
cycle はここでは「自転車に乗る」という意味の動詞。
対応する表現：
drive to work「車で通勤する」、cycle to work「自転車通勤する」、walk to work「徒歩で通勤する」
work はここでは「職場、仕事場」という意味の名詞です。
例：leave work in a hurry「慌ただしく職場から出ていく」
If you did it twice a week for 3 months で「週に二回、三か月間、それをすると」です。
did it の it は、自転車通勤のこと。
you got an extra day’s leave. で「休暇を一日余計にもらえた。」です。
an extra day’s leave で「追加で1日の休暇」です。
leave はここでは名詞で「休暇」という意味になります。

pop は「ポン」という音からきた動詞ですので、軽く素早い動作のイメージです。
park in the company car park,「会社の駐車場に車を停めて」
cycle to the back of the building「建物の裏まで自転車で行き」
and get verified by ～「そして～に『自転車で来た』と確認してもらっていた」です。
by the HR dude with a clipboard.「クリップボードを持った人事の人に」です。
HR dude で「人事の男の人」です。
clipboard はここではつまり「（自転車通勤者の）チェック名簿・確認表を挟む板」のことですね。
それはまず文節に分けて日本語に訳し内容を理解して下さい。
