で「人間の脳の断面図を上から下に見ると、脳は実に3つの主要部分に分かれています。その３つの構成部分が、前述のゴールデンサークルと見事に関連しあっているのです。」という意味になります。

If you look at a cross-section of the human brain, from the top down, で「上から下へ、人間の脳の断面を見ると」となります。
cross-section で「断面」という意味です。
例：cross-section diagram「断面図」、cross-sectionally「断面的に」
from the top down で「上から下へ向けて」問う意味の言い回しです。

the human brain is actually broken into three major components で「人間の脳は実に主に3つの構成要素に分けられる」となります。
break into ～ で「～に分かれる」という意味です。
例： broken into 10 parts「10個のパートに分けられる」
three major components で「3つの主要な部分」です。
component は「構成要素」という意味の名詞です。
major components なので「主な構成要素、主要な部分」となります。

that correlate perfectly with the golden circle. で「（その3つの構成要素は）見事にゴールデンサークルと関連づいている」です。
that は直前の three major components を主語に取った関係代名詞（relative pronoun）です。
correlate は cor（一緒に）＋ relate（関係した）で、「相互に関係した」という意味の動詞です。
例：correlate highly with ～「～と高い相関性がある」
the golden circle は、前述の、Why-How-What のゴールデンサークルですね。
