で「かつて日本女性と結婚していた彼らは言う。相手との関係がこじれてしまって子供たちと接触することが難しくなった。時には自分側に有利な判決が出たとしてもそれは変わらなかったと。」という意味になります。

記事では、日本人妻と別れた海外の夫たちの事例が紹介されています。
子連れの妻が離婚後に日本に戻ってしまい、その後、海外の夫たちは日本の法律に阻まれ子供に会えない状況が続いている言うことです。

Once married to Japanese women, で「かつて日本人女性と結婚しいていた」となります。
once は「かつて、以前は」という意味の副詞です。
married to ～ で「～と結婚している」となります。
married with ～ ではないので気をつけましょう。
例：married to a rich person「金持ちと結婚している」

they say they were prevented from contact with their children で「彼らは言う、自分たちは子供たちとの接触を妨げられたと」です。
be prevented from ～ で「～を防がれる、～をさせないようにされる」です。
何を防がれたかというと、
from contact with their children で「自分たちの子供と接触することから」です。

when their relationships disintegrated で「彼らの関係が崩壊した時」です。
their relationships とは「（彼らの）夫婦関係」のことですね。
disintegrate ディス[ィ]ンティグレイトゥで「崩壊する」です。
dis-（否定） + integrate「統合する、一体になる」で「崩壊する」という意味になります。

sometimes even after court rulings in their favor. で「時には、自分に有利な判決が出た後でさえも」です。
court ruling で「判決」となります。
court は「裁判所」、ruling は「裁決、決定、判決」です。
in their favor で「彼らに有利に、彼らに味方して」という意味になります。
in one’s faver で「味方して、有利に」という意味になります。
例：The odds are in your favor.「勝ち目はある、きっと上手くいくよ、君に有利な状だよ」
