で「金曜日、東京のスーパーや店舗には長い行列ができた。日本の首都の住民たちが週末の自宅待機のために準備する中で。コロナウイルスが広がらないようにするために都知事が住民たちに外出を避けるよう呼び掛けた後で。」という意味になります。

Large queues formed at supermarkets and stores in Tokyo on Friday で「長蛇の列ができた、東京のスーパーや店舗で、金曜日に」です。
large queue で「長蛇の列」です。
queue キューは「列、行列」です。
long queue, big queue とも言えます。

例：Are you in the queue?「並んでますか？」

as residents in the Japanese capital prepared for a weekend at home で「～のなかで、日本の首都の住民たちが～の準備をする、家にいる週末の」です。
as ～ で「～するなかで、～なので」という意味の接続詞です。
residents in the Japanese capital で「日本の首都の住民たち」ですね。
resident は「居住者、住んでいる人」です。
prepare for ～ で「～の準備をする」です。
名詞形は preparation プリパ[レ]イション「準備、支度」です。
a weekend at home で「家での週末」です。

after the city’s governor called on them to remain indoors で「～の後で、その都市の知事が住民たちに呼び掛けた、家にいるように」です。
after ～ で「～の後で」ですが、この場合は「～の余波を受けて、～したので」という意味合いです。
the city’s governor は「東京都知事」のことです。
governor で「知事、州知事」という意味になります。
Gov. と略します。
例：Tokyo Gov. Yuriko Koike「東京都知事の小池百合子氏」
called on them to ～ で「彼らに～するよう呼び掛けた」です。
call on ～ で「～に呼び掛ける、～に要求する」です。
them とは residents のことを指しています。
to remain indoors で「家にいるように、屋内にとどまるよう、外出を避けるよう」です。

to prevent the spread of the coronavirus. で「～を阻止するために、コロナウイルスの蔓延を」です。
prevent プリヴェントゥで「～を阻止する、～を防ぐ」です。
例：prevent a mistake「間違いを防ぐ」
