Apple Inc. said (that) ～ で「アップル社は～と言った、～と発表した」です。

it exceeded its internal financial targets in the past fiscal year, で「同社は内部財務目標を上回った、この会計年度の」です。
it は Apple Inc. を指しています。
its internal financial targets で「同社の内部財務目標」となります。
financial targets で「財務目標」です。売り上げ目標や、利益目標などのことですね。
ここでの target は「目標」という意味の名詞です。
記事中にも出てくる通り financial goals とも言い換えられます。
internal は「社内部の、うちうちの」という意味になります。
external「（株式市場・株主向けに）公開している、社外の」に対応しています。
fiscal year は「会計年度」です。
日本やイギリス領などは主に4月～3月が多いですが、アメリカでは10月～9月が一般的です。

resulting in ～ で「（それは）～という結果となって」という意味になります。
～ing の分詞構文です。
どんな結果となったのかというと、
the company paying out 179% of ～ で「同社が～の179%を払い出す（という結果に）」です。
in ～ の目的語は the company paying out となって「同社が支出すること」という意味になります。
前置詞 + 名詞 + ing形の形です。

何を払い出したかというと、
179% of the targeted bonuses for named officers で「任命役員向けのボーナス179%を」です。
the targeted bonuses for ～ で「～向けのボーナス」です。
こちらの target は「～を標的とする、～に向けられた、～にターゲットを絞った」という意味です。
例：products targeted at individuals「個人向けの製品」
named officers とは「任命役員」です。
officer は「警官、おまわりさん、将校」などという意味もありますが、ここでは「（会社の）役員、幹部職」という意味です。
例：Chief Executive Officer「CEO（最高経営責任者）」
179% は前会計年度比で「1.79倍の」という意味（？）

For Chief Executive Tim Cook, で「CEOのティム・クック氏にとって」

that meant (that) ～ で「それは～と言うことを意味した」です。
(that) his cash bonus rose 40% last year to $10.7 million.「彼の現金支給ボーナスが昨年40%上がって1070万ドルになった（ということ）」です。
rise to ～ で「上がって～になる」です。
his cash bonus は「現金での支給ボーナス」です。
記事を読むと現金支給以外にも restricted stock「制限付き株式」が彼には支給されているようです。
