Torrential rain continued in wide areas of Japan on Saturday, with the weather agency issuing emergency warnings in Hiroshima Prefecture as well as three prefectures in Kyushu, all of which have registered record downpours.
で「土曜日、集中豪雨が日本列島の広い地域で続く中、気象庁は、広島県と九州３県に緊急警報を発令した。それらのすべての県では記録的な豪雨となった。」という意味になります。

Torrential rain continued　で「集中豪雨が続いた」です。
torrential は「川が急流の、雨が土砂降りの」という意味の形容詞です。
名詞形は torrent [ト]ーレントゥで「激しい勢いの流れ、激流」です。
例：torrent of criticism「（せきをきったような）ごうごうたる非難」
in wide areas of Japan で「日本の広い地域で」

with the weather agency issuing ～ の部分は、with を伴った分詞構文で、
付帯状況の with というやつです。
「気象庁が～を発令する状況の中」と訳します。

issue emergency warnings で「緊急警報を発令した」です。
issue ～ は「～を発行する、発布する」という意味の動詞です。

in Hiroshima Prefecture「広島県で」
as well as three prefectures in Kyushu, で「また九州の３つの県でも」です。
as well as ～ は、何かを付け足したいときに便利な表現で「あと～も同様に」という意味になります。

all of which have registered record downpours. で「それらすべての県が、記録的な豪雨を記録した」です。
all of which の which は、直前の広島県と九州３県を主語に取った関係代名詞で「それらの県はすべて」となります。
register は「～を記録する」です。
例：registered a 50 percent growth in sales「50%の売上の伸びを記録した」
downpour は torrential rain の言い換えで「豪雨、土砂降り」です。
他にも cloudburst「土砂降り」や、rain cats and dogs「雨が激しく降る」という表現もあります。
