plans to rebuild the Harajuku Station building で「は楽樹液の建物を建て直す計画をしている」です。
plan to ～ で「～する計画を立てる」です。
in Shibuya Ward で「渋谷区」です。ward ウォードは「区」という意味になります。

amid increasing numbers of passengers で「乗客数が増えていく中で」という意味になります。
amid は「～するさなか、～するなかで」という意味の前置詞です。

passing through the facility で「その施設を通り抜ける」です。
pass through ～ で「～を通る、通り抜ける」です。
facility は「施設、設備」という意味の名詞です。

which dates from the 1920s は、直前の facility を説明する関係代名詞節で「1920年に始まった」です。
date from ～ で「～から始まる、～を端緒とする」という意味の句動詞です。
date は動詞としても使えて「～から始まる、端緒とする」という意味になります。
例：date back to Roman times「ローマ時代にさかのぼる」
