で「しかし音楽を奏でることの一体どんなところが脳を花火状態にするのでしょうか？ 研究はまだかなり新しいものではありますが、神経科学者たちはある程度しっかりした仮説を得ています。楽器を演奏することは脳のほとんど全ての部分を総動員することになります。特に視覚野、聴覚野、運動野がそうです。」という意味になります。

But「しかし」
what is it about making music that ～? で「いったい音楽を奏でることのどんなところが～するのだろうか？」という意味です。
what is it about ～ that … ? の形で「～のどんなことろが…するのか？」という意味の言いまわしです。
例：What is it about Japan that attracts people?「いったい日本の何が人を引き付けるのか？」
make music は「作曲する」という意味もありますが、ここでは「音楽を奏でる、演奏する」という意味になっています。
(that) sets the brain alight で「（何が）脳に火をつける」です。
set ～ alight で「～に火を灯す」です。
alight は動詞では「降り立つ、舞い降りる」という意味ですが、ここでは副詞で「火がついて、燃えて」という意味になります。

The research is still fairly new, で「その研究はまだかなり新しい」
but「しかし」
neuroscientists have a pretty good idea. で「神経科学者たちはかなりよいアイデアを持っている」です。
ここの idea は「発想、思いつき」という意味よりも「意見、知識」という意味です。
つまり「ある程度の知見を得ている」ということです。

Playing a musical instrument が主語で「楽器を演奏すること」
engages ～ で「～を参加させる、～を従事させる」
practically every area of the brain で「ほとんど脳の全ての部分を」です。
practically は「実質的に、ほとんど」という意味です。
at once で「一斉に、一度に、同時に」です。

especially「特に」
the visual, auditory, and motor cortices. で「視覚野、聴覚野、運動野」です。
cortices コー・ティ・スィーズは cortex の複数形です。
cortex コーテックスで「大脳皮質、植物の外皮」です。
cerebral cortex「大脳皮質」とも言います。

それではまず文節に分けて日本語に訳し内容を理解して下さい。
