Citing ～ で「～を挙げて、～を引用して、～を引き合いに出して」です。
cite [サ]イトゥで「～を引用する」という意味の動詞。
名詞形は citation サイ[テ]イション「引用」です。
a rising number of domestic hate crimes against Muslims, Arabs and Jews,「アメリカ国内でのイスラム教徒、アラブ人、ユダヤ人に対するヘイトクライムの件数増加」です。
Muslims, Arabs and Jews, と、～, ～ and ～ の列挙の形になっています。

DHSは、2001年9月11日に発生したアメリカ同時多発テロ事件を未然に防止することができなかった反省を踏まえて設置された新しい行政機関です。

ここでの that は、同格のthat「～という…」です。
どんな警告かというと、
the intensification of Israeli airstrikes on Hamas targets and a possible ground incursion into Gaza までが主語で「イスラエルによるハマスへの空爆激化や、今後見込まれる地上侵攻」です。
the intensification of ～ で「～の激化」
intensification インテンスィフィ[ケ]イションで「激化、強まること」です。
動詞形は intensify イン[テ]ンスィファイ「～を激しくさせる、強める」
Israeli airstrikes on Hamas targets で「イスラエルのハマス目標への空爆」
and「そして」
a possible ground incursion into Gaza で「（イスラエルの）今後あり得るガザ地区への地上侵攻」です。
Israeli イズ[レ]イリィで「イスラエルの」という意味の形容詞。
ground incursion で「地上侵攻」となります。
incursion イン[カ]ージョンは「侵略、侵入、侵害、流入」です。
それらの状況が、
will keep ～ on … で「～を…の状態に留まらせることになるだろう」です。
keep ～ on … で「～の状態にさせておく」です。
