agreement はここでは「契約、合意、協定、取り決め」という意味です。
何を含んでいるかというと、
(includes) unprecedented deferred money で「前例のない後払い金」です。
unprecedented アンプ[レ]スィデンティドゥで「前例のない、異例の」という意味の形容詞。
例：unprecedented inflation「未曾有のインフレ」
deferred money で「後払い金」です。
動詞形は defer ディ[ファ]ーで「～を先送りする、延期する、延ばす」です。
関係代名詞で繋げて、
that ～「（その後払い金は）～」
will lower the amount で「その額を下げることになる」
lower は low の比較級ではなく、ここでは動詞として「～を下げる」です。
何の額を下げるのかというと、
the amount it counts toward ～ で「それが～に加算する額」です。

count toward ～ で「～に加算される、～にプラスされる」という意味の句動詞です。

かいつまんで説明すると、球団から選手への年間給与支払総額が一定額を超えると、超えた分に対して高率な贅沢税を払わなければいけないという制度。
金にものを言わせて優秀な選手を囲い込む球団に対するペナルティ的なものだそうです。
つまりここでは、大谷の契約金を後払い（分割払い）にすることで、ドジャースは支払わなければならない贅沢税を回避することができる、ということです。
payroll はもともとは「給与支払い名簿、従業員名簿」のことですが、発展して「（会社側から見た）給与、人件費」という意味になります。

told The Associated Press. で「AP通信社に語った」です。

anonymity は「匿名」という意味の名詞。
