で「さて、これががすべて本当ならば、なぜ私たちはこんなに間違ったやり方をしているのでしょう？なぜ学校や職場をこんな風にしているのでしょう？」という意味になります。

if all this is true, then ～　で「これがすべて本当ならば、では～」です。
then は if とセットで、「（～ならば）では」という見合いです。

why are we getting it so wrong? で「なぜ私たちはそれを間違って思い込んでいるのか？」です。
get ～ wrong で「間違って思い込む、勘違いする、～を思い違いをする」です。
例：Don’t get me wrong.「（私のこと）誤解しないで。」

Why are we setting up our schools this way で「なぜ私たちは学校をセットしているのか、こんな風に」です。
set up our school this way で「学校をこんな風にしている」です。
set up ～は「～を（…な）状態にしている」という意味です。
例：The system is not set up that way.「このシステムはそんな風には作られていない。」

それではまず文節に分けて日本語に訳し内容を理解して下さい。
