If we accept the notion that terrorists will have immunity because as they fire on civilians they hide behind civilians, then this tactic will be legitimized and the terrorists will have their greatest victory.
で「テロリストは一般市民に発砲もするけど市民を隠れ蓑にするという理由で、テロリストが免責されるという考えを、もし我々が受け入れるのなら、この戦術が正当化され、そのテロリストたちの大勝利となってしまうだろう。」という意味になります。

If we accept the notion that ～ で「もし我々が～という考えを受け入れたら」です。
notion ノウションは「考え、意見」
the notion that ～ の thatは【同格】のthat で「～という…」意味で訳せます。

どんな考えかというと、
(that) terrorists will have immunity because ～ で「～という理由で、テロリストたちが免責される（という考え）」です。
have immunity で「免責される、訴追免除を得る」です。
immunity イ[ミュ]ーニティは「（病気に対する）免疫性」という意味以外にも、今回のように「罪を免れること」という意味でも使えます。
例：grant someone immunity「人に刑事免責を与える、人の罪を問わない」
どんな理由で免責されるのかというと、
(because) as they fire on civilians they hide behind civilians で「テロリストたちが一般市民を銃撃すると同時に、一般市民を隠れ蓑にもする（から）」です。
接続詞 because ～ と as ～ ２つの従属節が、入れ子になっています。
親の節が because ～ で、その中で、子の節が as ～ の従属節から始まっている形です。
they は terrorists を指しています。
fire on ～ で「～を砲撃する、銃撃する、発砲する」
hide behind ～ で「～の背後に隠れる、～を隠れ蓑にする、～を盾にする」です。

, then ～ は「（もし～なら）、そうならば～」で、この then は if を受けて良く使われる副詞ですね。
this tactic will be legitimized で「この戦術は正当化されるだろう」です。
this tactic はつまりテロリストたちが一般市民を隠れ蓑にして盾にすることを指しています。
legitimize ～ は「～を正当化する、～を合法化する」です。
形容詞形は legitimate リ[ジ]ティミトゥ「合法の、正当な、まっとうな」
例：legitimate self-defense「正当防衛」
and ～「そして～」
the terrorists will have their greatest victory. で「それらのテロリストたちは、大勝利を収めるだろう」です。
have a victory で「勝利を得る、勝利する」という意味のコロケーションです。

それではまず文節に分けて日本語に訳し内容を理解して下さい。

テロリストたちは罪を免れるという（考えを）

because
～だから

as they fire on civilians
